If you try to remove them with honing, your countertop becomes less polished than ever was. Unfortunately, this is an inherent issue with the material. - Maintenance won't be your favorite task. Because of the previous properties the maintenance of the marble countertop is challenging. You have to be careful all the time if you want to keep the original condition of the countertop. Even if you are the most careful person in the world, accidents always can happen.
What is the solution?
You shouldn't have to give up your kitchen-dreams.

Black stone and porcelain could be a great choice, because these materials have the ability to resist everyday damages, for example heat and scratches.
Dolomite marble is also a great alternative: beautiful appearance, similar to classic marble but harder than it, and it is more stain-resistant and less scratchable.
